I suggest that you try making the directional light a bit brighter again. The yard was probably only illuminated by the directional light.

In this picture we see a dark strip in the middle. On the left and right side there is light on the floor that seems to come from the top. I suspect that the shapes for blocking light bleeding through the ceiling have a gap on each side (between the ceiling blocking shape and the wall blocking shapes) that you still need to close.
100 intensity seems a bit much indeed. Just play around with the values.

I would suggest that you create a new map in which you start with a minimal reproduction scenario: directional and sky light and just a cube-shaped dungeon room, with only one wall element on each side, a wall and a ceiling, player start inside (+maybe a torch with low intensity). See how the light bleeding behaves and how you can fix it with blockers and the limited set of variables in this simple setup. When that works, extend it step by step to become more like the dungeon you really want to have - e.g., as a first extension, replace 1 wall with a door and create a minimal court yard. Fix lighting again, and when it works, extend further…

I rotated the Directional light. And then all of a sudden, the light started coming into the yard. The light color was white. The Skylight light color was black.
