Instead of going through the headache of recreating a gameobject that you placed when prototyping, why not break the prefab instance (GameObject - Break Prefab Instance) of the prototype gameobject and then just drag that gameobject into your desired project folder to create your own prefab?

Not entirely sure of the context, but yes, that would certainly be a viable option in many circumstances. It will all come down to the circumstances at the end of the day in the approach you take.
