SNES controller. Building simple geometries and overlapping geometries

Hey everyone. I’m getting to play around with basic shapes after completing section 1 of the course. I am pretty happy with this controller model considering the limited skills I’ve learned so far, even went on and added some color. But I’m having a problem with overlapping shapes (I don’t know what is the exact term for this) as you can see in the first image. I solved it by changing to a softer light and pulling it away, but I was wondering if there is a way of getting rid of those kind of issues. I know it is briefly talked about in the lesson with the model train, but other than pointing it out, I didn’t catch a way to fix it once you find yourself in that situation.

You could select all, and in the edit mode under the transform options select - Remove doubles - right?
