On the first run everything seems fine but after the scene reloads my particle effects mysteriously dissapear out of my [SerializeField] box until I close the game. Can someone please help?

Does your code call Destroy and references the referenced particle systems?
And have you double checked that you are really in the same scene when the scene reloads? Some students duplicated their scene and were not aware that they actually saw two different scenes because the scenes looked exactly the same.
The name of the current scene can be seen in the Hierarchy.
