I just realised that I accidently applied the notch modifier on the bishop piece. Then, i did remove the faces on the notch area and rebuild the vertices from there. And after extruding and extruding new faces, here is my queen piece.

All worked out well. You could have just remade the top, head, part of the bishop it is probably easier than filling in the notch.
