There is a lot of overlapping geometry. Between pillars, walls and floor. How will this affect the end product and how to plan for this to not happen?

It is where they are all exactly the same height? You could vary the height fractionally.

As the modular thing is mostly a game environment use I suspect they would just delete the top faces, you are never going to see them walking about in the dungeon. I suspect most would actually have a ceiling tile as well, but thar makes it harder to show off in the course.
