I just used loopcuts and other tools for this model and only used subdivide to make a smaller hole. Subdivide seems to mess things if used without planning in advance.

Nice pyramid scene.
Certainly not a thing to use the subdiv modifier on. It is often thrown on for the sake of it by many, but as you have realised it needs using for a good reason.
