Someone else has probably mentioned this but in my version of Blender (probably the most recent) the option to merge vertices is found in the “mesh” tab not “vertex” oddly enough. Lesson was great just got stuck looking for that dang option.

Did you remove the circle-shaped face inside the dome?

Not sure what you mean, the very bottom of the tower has a face, but underneath the dome part specifically there was no face after I deleted the vertices. All hollow.
