I applied the scale to the bones after parenting and the whole model moved. I think I should have applied the scale while I was building the bones and before parenting them with the mesh objects. Fixing the problem wasn’t too difficult since the model is in the beginning stages. I’ll remember next time.
I read other posts and saw that I was correct.

Yes, a common mistake.
A Blender object, like a cube, contains many other aspects, like color, the center point of gravity. But also the mesh. Mesg scale and object scale are two different items. The mesh data is used in Blender for the 3D behavour. So I you apply the scale of the object, you are basically changing the mesh.
