Adding bones set origin

I did the parenting and applied all transformations which puts everything global center. When rotating second arm it will rotate global center, not bone intersection. so moved origin back to base of 2nd bone, rotates appropriately. May be explained further on, but I thought bone intersection would of overridden origin applied transformation. Some of my questions may seem, insane, like we will cover that in future, but if I write it down might help to remember.
