I won’t go as far as to say this is a normal occurrence, but it absolutely can happen. Carefully manipulating the problem-vertices to eliminate planar intersections is enough to fix this problem (which I would indeed recommend fixing), and as long as the resulting faces remain a decent shade of blue, you’ll be fine.
I think you mean overlapping faces?
It will be a problem when painting this part. They will share the same bitmap texture.
Not a problem when they share the same color.
Solvable by adding more seams
