I had a lot of problems with the top part because when I subdivided the very top and extruded parts of it downward the faces on the sides would stay. I found ways around it like for example beveling the edges a tiny bit around the part you want to move downwards and then instead of extruding, just move it downwards by clicking G + Z.
Just dissolving the faces didnt work (Made it look weird), but somehow removing the vertex in the middle top of the face (was there because of subdivision) removed the face while the rest of the shape remained the same.
Also the model was too low poly to have the right amount of “holes” at the top that it makes sense, so I just added more of them. Looks good to me.

Yes, you can can get in trouble with your mesh. But the goal is you learn things. And you solved your problems by yourself, that good!!
With more experience you will learn how to avoid this or methods to work differently. There is no good or wrong in Blender. Only efficiency, but that will grow when you have more Blender knowlegdge.
