in the tool properties, I like to have auto merge turned on.

Merge is handy when you want it to do it, but can mess up things if left on, and starts joining things you just want close, but not merged. Especially in more complex models with big numbers of verts.
i noticed that during the extrude challenge 
i was wondering where my vertices had disappeared to and then i realized.
